"Is it a separate guitar brand?"

Yes

"Is it part of Jackson?"

Charvel was part of Jackson, but not sure about now though. I'm sure someone else here knows the complete answer.

They are affiliated. Charvel was started as a "Hot Rod" shop for guitars. Higher end replacement necks, bodies, etc.. for those who wanted their Strats and other guitars upgraded with better parts. Owned by Wayne Charvel. Wayne Charvel partnered with Grover Jackson because of financial issues. Anyways they made Charvel guitars and parts for other guitars. Grover Jackson bought out Wayne Charvel and continued under the Charvel name until Randy Rhodes came along and designed a off-set V guitar that he wanted custom built by Charvel. The design was so radical That Grover Jackson decided to put the Jackson name on it to set it apart from the standard Charvel shape. And Jackson was born, but built by the same Charvel guys. Many of the same ones that work in the Jackson/Charvel/EVH Custom Shop today. So for many years Jackson/Charvel were the same company. Each having their unique designs for the most part to set them apart...........So anyways, Fender bought Jackson/Charvel and IMO have seperated them more than they ever were, but it's all still the same company, Fender, which have done a fine job at reviving the Charvel name and classic designs they're known for. Kudos to them for that! I know many people aren't big on what Fender is doing with Jackson and Charvel, but I think they're doing a damn good job and seem to be giving the companies the freedom they deserve and the backing. The Jackson/Charvel/EVH Custom Shop is the best around in my opinion. I also like what they're doing with the cheaper models. They really need to do this to stay afloat and compete with the likes of ESP, Dean and Schecter. Jackson had all but dissappeared for awhile and they're finally making that comeback thanks to Fender. ........................................................................................................................So your answer. Yes it is a seperate guitar brand owned by the same company. Some like to call them sister companies. They're all under the same Fender FMIC family. One of the coolest moves Fender ever did. They could learn something in the custom shop from The Jackson guys, Eh heh, Mike Shannon ;) Hope this helped answer your question.
