So I'm planning on getting the guys at the custom shop to build me a new RR1. I'm wondering if the only way to get that done is to go to a guitar shop and do it through them? I live in Canada and I heard that I should just go to Long & Mcquade and do it though them. Is this the right method or can I just do it all online?

My second question pertains to pickups. I play primarily metal IE Megadeth,Metallica,Pantera,Children of bodom etc. Pretty much all of my guitars have had the standard EMG 81 & 60 combo which is great but I was thinking of switching things up and trying something new in this new RR1. I've been hearing great things about Dimarzios and I know that Chris Broderick and Paul Gilbert two of my favorites use them. I just have no idea which ones to pick. D Activators? Tone Zone? D Sonic? Super Distortion? I really have no idea with this brand. Also the amp I play through is a Marshall 410H head on a Marshall 1960DM cabinet.

Thoughts? Advice?

You may want to consider the Duncan SH13 Dimebucker as well.. I really haven't dabbled too much with Dimarzios in a long time. The last one I had was the Super Distortion, and it seemed a little tonally challenged to me. Maybe someone with a little more Dimarzio experience will chime in. You could also consider the Duncan TB 6 Distortion, bit changing pickups is one of the easies mods you can do later if you want to try something else..

Yes, you have to submit your build through an authorized custom shop dealer, there is no direct order system through the internet with the Jackson Custom Shop.
